I´m working on an update of a Skin Primer I write each year. I´m not done with it yet but here´s an update. It goes over a lot of the skinning products. Disclaimer: I work for Stardock which makes some of these so I´m biased but not intentionally.

http://www.joeuser.com/writings/skinprimer.html

I think that steelwolf has asked, with what programs we are creating the skins and the wallpapers and not what programs we are using to apply them.

I am using Adobe Photoshop and Bryce mainly, to create all my works, Skins, Icons, wallpapers etc.

Adni is right. Most use Photoshop and Paint Shop Pro for the graphics. Some use Corel Photopaint or GiMP.

Sonique 2 or MediaJukebox for mp3 player (skinable)
Xp shellstyles for desktop swoobyness. (skinable)
Trillian Pro for instant messages/IRC duties (skinable)
WMP for video duties (skinbable)
I don´t use clocks, callenders, or resource meter apps.

For creating skins i use Adobe Photoshop, MS Paint, and good ol´ notepad for text editing/scripting. Yes i use notepad and not some fancy editor, call me old school :)

I´ve also been known to make a few 3d studio max and terragen renderings.

I use a combination of proggies to create my work.
Mainly 3D Max, Bryce, Terra, Fractal and PS7 for my walls.
PS7 for all of the images I use for my skins and icons.

Steelwolf, if you do a quick search for ´PhotoShop Tutorials´ you will find many usefull tutorials, from beginers to advance.
Also, you will have to purchase most of this programs, but they have demo versions of them that you can download and try-out for periods up to 30 days.
A couple of others are free, such as Terragen or GiMP
